No, the exhaust does not get "broken in". What it does do is get a coating of burned and unburned fuel particles built up in it that over time can change its flow dynamics. Ditto for the exhaust valve and btween valve and pipe in the head.
Yes, mechanical parts, especially "infernal" combustion engines, will in fact detune over time. Minute pieces get added to or burned away from the valves/valve seats, piston/rings, spark plug, etc. Also, if you're air screw has been fiddled with it can back in/out by itself without too much difficulty.
Bikes vibrate. Operational dynamics change over time. To put it simply, you have to pay to play, and time costs more than money.
Enjoy the ride. Don't sweat the small details. If the Savage farts occasionally, so what, if it doesn't, so what. Doesn't change the fact that you can ride and enjoy it.
